Use flash for web-based videos whenever possible. The file size will be much smaller than quicktime and will look better. There are lots of different software options for encoding to Flash available. And remember, multi-pass will look better than single pass encoding. If you're married to quicktime, the best codec currently available and in wide-spread use is h.264. Fiddle with the keyframe and bit rate settings on export until you find something that suites your needs.
